I have a 2600 century with twin 200 i have a raymarine e80 chartplotter with the raymarine autopilot it works great but uses quite a bit if power in heavy weather. it's very easy to run

I have a Raymarine S1000 on my 21' Wellcraft. I would not buy it again. It has a number of software features but except for zip zag at the largest range none are useful for the Great Lakes trollers. Most problematic is you must set the unit before you start fishing and have SOG 3mph or it won't engage. Sometimes when you get under 2mph it will loose its way and make a dramatic turn. It's ok in 2-3' seas but beyond that I grab the wheel.
When it's working it's great and would never be without an "Otto" who listens and goes where you tell it.

I would look at the Simrad AP2403VRF Autopilot System. Works perfect with any hydraulic steering system, has a rate gyro, so it will hold course at very slow speeds. I put this on my 25' Sportcraft last summer and it holds course even quartering into 4' waves at trolling speed. Spendy, but much better than the Raymarine that I had on my last boat.

Yes it will work with an "unbalanced" system. Dockside setup, the computer will "learn" how far it can turn in each direction, so that it will not strain against the stops.

Word to wise regarding self installation, some companys will not honor a warranty if the work is not done by a certified installer. It sucks as an example I paid over $1600 for my autopilot and the over $500 for the install but if something goes wrong, I won't be out the $1600. I also bought the extended warranty from West Marine so that if something goes wrong a repairmen comes to my boat to fix it versus shipping the unit back to Raymarine. I know Garmin and Raymarine have policies regarding installation. I went with Dave from Nautilius and he did an awesome job installing and going through set up, calibration, and how to use it.

I did the whole thing myself, including changing from mechanical to hydraulic steering. The steering system was a challenge, the autopilot was quite easy. I would not hesitate to do it all again. Only thing that I would do different, would be to use copper tubing for the hydraulic lines. I experimented with hoses and blew a couple fittings loose at "hard over" turns during dockside tests. Make it a winter project. I switched boats mid summer and putzed with things for 3 weekends to get it all done, during prime fishing time.
